Blink_project worked with Cygwin $apio upload. Atom 'Upload' does not work

SOLVED: download everything using cmd, not Cygwin

I followed the user guide, https://tinyfpga.com/bx/guide.html.
Installed Python and pip (Python 3.6 and pip 20.0.2 installed).
Installed APIO and tinyprog
$pip install apio==0.4.0b5 tinyprog
$apio install system scons icestorm iverilog
$apio drivers --serial-enable
Connected TinyFPGA BX board and checked with $ tinyprog --update-bootloader
No update needed.
Downloaded Atom and install “apio-ide” packages and dependencies
I moved blink_project into Atom.

When I click ‘Upload’ I get.
Error: package ‘system’ is not installed
Please run:
apio install system

When I click ‘Build’ I get.
Error: package ‘scons’ is not installed
Please run:
apio install scons

Error: package ‘icestorm’ is not installed
Please run:
apio install icestorm

When I click ‘Verify’ I get.
Error: package ‘scons’ is not installed
Please run:
apio install scons

Error: package ‘iverilog’ is not installed
Please run:
apio install iverilog

I found a tutorial on google and went into Cygwin. I typed
$apio init --board TinyFPGA-BX
$apio verify
$apio build
$apio upload
And blink uploaded and worked!

But Atom still gives me the same errors. I want to use Atom. Thank you! :smiley:
